Alien Invasion : I asked for recommendation on vnsuggest for alien invasion scenario like Edge of Tomorrow, War of the Worlds, Independance Day. The only answer I get is Muv-Luv. 2. Robot uprising : When artificial intelligence gain self-awareness and rebel/ask for equal rights. (Matrix, Terminator, etc) 3. The only answer I get is Muv-Luv. And I'll be another person to recommend Muv-Luv, simply because Edge of Tomorrow is basically an inferior version of Muv-Luv made by Hollywood. Some fans even accused it of plagiarism, so I investigated a bit, and it turned out that Edge of Tomorrow is actually based on a Japanese light-novel All You Need is Kill which came out after the first Muv-Luv, but before Alternative. Knowing that, I suspect that the authors probably knew each other and agreed to make similar stories in different media. I didn't read the original LN, but, apparently, it's even more similar to Muv-Luv than the movie. Other than that and I Walk among Zombies, which was already recommended by Leonor, I don't have any suggestions (though it would be really nice to have some). Quote

Zombie Apocalypse: I walk among Zombies Not really a VN with alien invasion, but Saya no Uta has an alien heroine. The closest thing to Muv Luv is probably Pacific Rim, but even that is a Hollywood movie inspired by several mecha works (including MLA) such as Evangelion and Gundam. If you want a good comparison to MLA, situation-wise the Blue Gender anime is pretty similar in type, albeit without mechs. To be blunt, the 'already defeated by aliens and just barely hanging on' theme was rampant throughout anime and manga for years... but MLA and Sousei Kitan Aerial are the only Japanese VNs I've encountered that straight-out replicate the Independence Day theme. Edit: I forgot about Tokyo Necro... but it isn't a plague but rather people using nanomachines and their own DNA to control corpses. I'm pretty sure that I recall that it isn't infectious, though being injected with the nanos is fatal. Quote
