How do I save in Muv-Luv Alternative? And what are the other controls?I'm asking because I already pressed all the buttons on my keyboard and can't find how to save and this novel has >50 hours gameplay time.

I don't remember all the controls but you save via right click/save.

Most of the menu and setting commands are right-click and through the menu toolbar. It's a minimalist interface compared to most other novels.
