Ninja Gaiden 2 on the NES, arguably the best Ninja Gaiden title and soundtrack to date (my opinion). 

 

 

My favorite tracks on it are Tower of Lahja and Deep Within the Heart.

In keeping with the retro theme, I'll put in the only redeeming factor of Final Fantasy Mystic Quest:  its awesome music.  Sadly, this was my introduction to the Final Fantasy series and JRPGs in general.  Happily, my second game was FF6.

I would say the all the games from Squaresoft from the 1990s are my favorites. Eg, Final Fantasy VII, VIII, IX, X. Basically any music composed by Nobuo Uematsu.

 

Other than that, I also liked Valkyrie Profile's music a lot.

 

For the more modern games, Rosenkreuzstilette's (and its sequel;s) music is one of the best you will hear in a doujin game originally consist of 2 (now 1) people, it is one of my current favorites for non-VN games.

There was an anime theme rail shooter on the Playstation called Elemental Gearbolt.  I'm not sure how good a shooter it was(since it's the only one I've played outside the occasional one-off on random arcade games), but the soundtrack was absolutely stellar.  Here are some samples:

And Stéphane Picq is a god. Dune's soundtrack is my absolute favourite game soundtrack. He also did the soundtrack to Lost Eden which is very similar to dune, but I never played it so I have no fond memories of it.
