I have been wondering but what exactly happend to...

The 2nd Version seems to be of slightly higher quality if you compare the village pictures. (colour contrast & shading, details, etc.) The subtitles also blend in better on the 2nd version, which for me is less distracting and easier to read. But the second version takes up 5.3 gigs more space than the first one so if you can't tell a big difference and you want to save some memory space go for the first version. In the end its up to you, which one you prefer.

I do prefer handheld consoles over home consoles, since you have access to your 3ds or Ps Vita almost anywhere & anytime. There are also some great games available for handhelds, especially for the 3ds.
