Considering that it's in an UI, that would translate to "Maze Completion Progress" or something similar. I am expecting something along the lines of "迷宮充実度:  30%" or something like that, so phrase it better as you see fit.

Would this mean 'I'm glad you're living here now, Michitaka-kun' or something like 'It would have been nice if you had lived here (before), Michitaka-kun'? Or maybe something else?

I think it's good / I will be glad if Michitika-kun were to live here.

なら suggests if 　よかったと思う can also be I'm glad

「嘉祥さんは、どっちの方がそそりますか～？」
「そういうことを言ってるわけじゃなくてな？」
視線を逸らしながら苦笑いで返す。
「くす、分かってます、冗談ですよ～？」
「照れてる嘉祥さんが何だか可愛くて～♪」
「普段はこんな嘉祥さん見れませんし～♪　くすくす♪」
シナモンが嬉しそうに目を細める。
……意外にシナモンもＳだな。

The question about the last part of the last sentence, "...it's unexpected Cinnamon is also S". What does "S" means here? "Sarcastic" is definitely not, "Seductive" is rather not the case, not in this place. So - what?

Mmm... well what I can come up with without context is 'Definition through use of trigonometric equations.'  Sorry, with what you gave me, that is literally all I can come up with, as the first word isn't kanji, thus only giving me one meaning that makes sense.

If it helps, the rest of the prologue goes like this:

"とらいの式により定義

心して臨むこと

個殺して望むこと

これは遊戯だ

全てが狩りにして

九相詩か　九相氏か　九相紙か"

It's meant to be somewhat nonsensical I believe since it's a sort of confusing mystery story.
