I tried using Fraps to record both Majikoi and Majikoi A-1, and it works without a hitch. Is your FPS overlay enabled? Try toggling the frame rate counter to see if it shows up (default is f12, I think). If that doesn't work, try checking "Monitor Aero Desktop" and see if it works.
